I think we misunderstood each other on this one.
Here is an overview of the script file ynh_backup.sh.j2.
You have three choices:
If you only want to back up YunoHost apps and related data, you "enable" this var: ynh_backup.apps: True
If you only want to back up YunoHost system and related data (config files...), you "enable" this var: ynh_backup.system: True
If you want to back up both YunoHost system and apps, you can leave ynh_backup.system and ynh_backup.apps commented or to FALSE because command yunohost backup create does both.
